Just a few general ideas here...

Since they apparently aren't anti-technologists, they should
use the Matrix more. Even if it's only open for a limited time
each day, and you can only drop off reports, it's much faster
than anything else. How about this... All the computer files
are kept on a second computer, not connected to the Matrix. The
agents report into the first computer, which is only used to receive
reports & give back requested info. All received reports & any info
that hasn't been requested by a field agent is kept on the second
unconnected computer. All the file transfers are made manually,
as in some desk jockey actually copies the files to disk, walks to the
2nd computer & copies them onto the storage computer. No outside access
to the stored info at any time. Paranoid enough for you? But the idea
that the really important info (agents real names, SINs, etc) are only
hardcopy in a Vatican library is cool though, stick with it.

Second, how about some rabid Catholics? You know who I mean. Those
Inquistional, Christian Jyhad guys who are more interested in the letter
of the law (and beating everyone into believing it), rather than the
intent.
They go purging "possessed" people, probably meaning Toxics, Insect
Shamans
(or any shaman??), and Voodoo practitioners. The PCs could run into one
of
these guys first, possibly as the rogue NIMISCRIM is going after a
player or
contact. Then when the more sane members of the organization show up,
you get a classic good vs. good fight, then they team up to take on a
seriously
powerful free spirit (Yeah, I read too many comics). Perhaps the PCs
could be
hired to rein in the rogue mage, as a higher-up in the org tries to save
face with
Veryn. In-house resources can't be used, so the PCs have to capture
(let me repeat
CAPTURE) the mage, then he is "rescued" by NIMISCRIM. After that, he is
brought back
to Rome, given appropriate punishment, etc, etc, etc. Whether or not it
works is
up to the GM. If not, the PCs have a powerful mage (now "reformed")
with the backing
of all Catholicdom behind him gunning for them. Initial calls to
NIMISCRIM go nowhere,
"But Brother Micheal had seen the error of his ways, it couldn't be
him." The PCs now
get to recapture him (again NOT KILL HIM) and ship him back to Rome
(again). Killing
him at any point will of course get the unwanted attention of all
NIMISCRIM, something
the PCs should realize is very very bad.

Can you tell that my group is a little violent?
