The Matrix in Shadowrun is a generality; so finding real-world analogues
to its components is kind of tricky. I suggest taking a look at Gurps
Cyberpunk, which has a firmer footing in how nets really work, for
a more detailed look.

If you don't want to go that far, a simpler kludge is what's been suggested,
the Matrix is all just an illusion, more or less divorced from the
actual hardware of the net. As to what happens when some outsider
fries a computer ... well, likely it was just an i/o port anyway... :)
