I am making up a shapeshifter character from the SR companion and one thing
worries me.

FAB (fluorescent astral bacteria) made short work of ghouls in the Cabini
refuge because they are dual natured.

Do shapeshifters get affected by the same way, or can regeneration help?

I am already worried about the possibility of an astral mage whacking me
with a hellblast - I assume that non-spell casting shapeshifters cannot
allocate any dice to spell defense or dispelling.

Now is there any chemical (pine disinfectant spray) or alpha-radiation
source that can kill those bugs?

Anything astrally active will be drained of Magic or Force, or Essence for
shapeshifters and critters. So shapeshifters are vulnerable as Essence
cannot be regenerated.

Not a hellblast - that's a physical spell. Only mana spells may be cast in
astral space but a manabolt kills just as dead. There are several defences
to consider. If your character is any sort of shapeshifter magician (e.g.
an adept) he could initiate and learn Masking. This will allow him to hide
his astral presence from observers. Your character could befriend a
conjurer/magician who allocates a watcher to follow you around and warn you
of any threatening astral figures. You could befriend/tame a critter with
the Magic Guard power. You could stay in astrally guarded/warded areas, or
hang round spirits and magicians. Lastly, you could just be alert
(shapeshifters are always astrally perceiving) and if any astral magician
pops up and looks like trouble, run away or attack. :-)

They're living bacteria so I'd assume a sufficiently strong disinfectant
should do it.

Don't be -- Hellblast is a physical spell, which means it cannot be cast
from astral space (unless you're still using SRII rules, anyway).

If you don't get a dice pool, you can't allocate dice from it, I'd think :)
