That would be _very_ difficult, unless you want to have two tables with
weapon damages on them... one for the standard and one for the optional
rules.

Not much though, IMO.

If SR3 were to do this, all it takes is another Sourcebook Updates
chapter, like in the back of SRII, and a bit of work with a pencil and the
sourcebooks that need updating.
